1) Bakoma can only open master files, it doesn't allow to open sub-files, am I right?
I think that's how it is, but I still having difficulty to believe this, so I wanted to make sure.
Example, master file has \include{subfile.tex}. Then there is no way I can open subfile.tex via Bakoma, right?
2) Bakoma opens all source files, and I cannot close the tab of the one I don't want to see. Somehow, when it 
opens the master file, it opens all aux files along with it, and I cannot close the tabs selectively.

Please read About BaKoMa TeX.

This page talks about 9 programs in BaKoMa TeX.
About what program you talk ?

BibEdit - can open only BIB - files.

DVI Viewer - can open only DVI files.

TeXWord - you can think about it as about interactive TeX
- and it (it is like to TeX) can handle only TeX documents.
You can think such that it can open only Master files.

Centaur (TeXCode) can open arbitrary text files.

It is probably you talk about TeXWord.

You can think about TeXWord as about interactive TeX.
It shows all files whose are read and written by TeX.

Which TeX files are opened by TeX is controlled by TeX macros (i.e. LaTeX) but not user which runs LaTeX.

I also suggest to read Centaur + TeXWord: using TeXWord as TeX Preview.

Using together Centaur and TeXWord you can get more flexibility for opening files.

TeXWord opens documents but not files !!!
